The vibrating causes no sort of performance issues. Though if you want to fix it you will have to take that beast apart (that's fun.... xD)....
Only when reading disc? The most likely of the cases, could just be the DVD drive vibrating against something. That's the most typical cause...
It should be fine. If you're worried about it, just stay off LIVE with it.
